Controlled collisions in integrated traps are promising candidates for the realization of qubit gates with neutral atoms [1]. We study the degradation of the gate fidelity due to noise fields leaking out of the microstructered trap substrate. Recent simulations performed in our group indicate that BECs are particularly sensitive to trap noise because of the intense nonlinearity in strongly confined traps [2]. We discuss preliminary data for the phase coherence that remains when condensates split, collide, and recombine in a time-dependent electro-magnetic trap.
